I am concerned about my clutch line touching a bolt head as shown in the pictures. Is this normal?

Yep , better get that looked at . If it is making contact perhaps you could slip a small piece of thin sheet metal between the the offending parts , temporary fix of course .

A plastic bolt cap would stop the metal edge of the bolt edge rubbing on the clutch line. Another alternative is to secure the line to the bolt using a rubber lined stainless steel P-clamp, this will stop it chaffing.
